I had this exact problem when I inserted a bug into my .emacs file and decided "No problem. I'll just rename it to emacs.init, run emacs, edit the file, and rename it back". Boy was I ticked off when "rename emacs.init .emacs" gave me "emacs.emacs". Of course, I didn't discover it until the next time I ran emacs and I didn't get my usual environment.
