There are only one or two ways they can bring back the character
(excluding silly "soap opera" style ones), but probably the most sensible
would simply to be in flashbacks to an earlier timeframe.
Unfortunately I haven't seen most of the episodes, but I think I saw part
of one episode where there was another of the same species (Maul's
brother?), so it could well be connected to that in some way.

But your quotes says the exact opposite!

Wtf? The dark side of the force can stitch together the lower part of
your body with the upper? He doesn't exactly seem to be in a Darth
Vader bio-suit in the images linked, either.

True, although I'm not sure either of those images actually come from the
animated series - the first one might, but the second one doesn't look
"puppet" enough for the style of the show's animation models.
Of course, maybe Darth Maul becomes one with the Force like Qui-Gon,
Obi-Wan, Yoda and Anakin do. Afterall, according to Palpatine his Master
was trying to defeat death itself.

Another option: the new Darth Maul is a clone of the old one before
Obi-Wan halved him. (A clone of the Emperor did turn up in some of the EU
novels.)
OR, maybe that species is like some lizards - chop the "tail" off and they
grow another.
OR, maybe Maul is like a chicken - chop his head off and he still runs
around for ages (supposedly there was a chicken that lived for years after
it's head was cut off, and it even has a website somewhere).
