Jerry Pournelle mentions having this same problem in his October Chaos Manor
article.  I usually don't read BYTE, but there was a posting about this
article because Mr. Pournelle was talking semi-favorably about the Amiga.

Anywho, you need to use the 68000 fallback mode to run Populous.  When the
Amiga starts booting, hold down both mouse buttons and the CPU selection
screen will appear.  Choose 68000 (instead of 68020 or UNIX) and the
machine will boot up without the 68020 and without the 2 megs of 32 bit
memory that it uses.  The game should work now.  Maybe there will be an
update to the game to fix this bug since the game should work on all
Amigas.
