I'm not sure what the guide books will tell you, so I'll just tell
you what my favorites are (I lived there 19 years).

1) The Ein-Gedi area is exceptionally beautiful - if you go hiking
there you get the combination of the dessert and the oasis.  It is
well worth spending a day hiking in the desert, going back and forth
to the waters.

2) Although Eilat is nice, I would recommend going farther south, if
you can, to either Nueiba or Sharm-a-Sheikh.  Either one will give you
the feeling of what a true dessert/nomad life is like.

3) Spend time exploring all the different churches in Jerusalem (even
if you are Jewish) some of them are very fascinating.

4) Make sure you spend an evening walking beside the walls of the old
city (Jerusalem).  It is beautiful.  Plan to spend time at the old
city, so you will have time to get the flavor of the city, its mood.
It will reward you for all the time you spend there.

5) Tiberius, the Galil, and the Golan heights are well worth the
visit, especially after you have been in the desert.

6) A couple of days in Tel-Aviv is probably enough.  When you are
there make sure you spend your time in the evenings (Friday and
Saturday night) strolling the main street - Dizengoff.  This is what
everybody does, so don't be an exception.
