Obviously, an aware crew can change it, and this is undoubtedly one of the first things Kirk & Co did. As well, it is only known (for obvious security reasons) to Admiral-level officers, and no one had time to get one to a starship (the Excelsior) in time to stop the Enterprise. Even more, no one on the Excelsior would even think of getting an Admiral to stop the Enterprise, because they don't even know the codes exist! To have put in a line where Scotty says "By the by, Captain, I'm disabling our override code." would have been an enormous insult to the intelligence of all Trek fans and sapient life forms everywhere. :-) Which is not to say it wasn't a good question to ask.
