There was no indication that the the ship's hull in TWOK was the hull of the *Botany Bay*. Chekov found some belts/strapping/whatever that had "Botany Bay" printed on them. It was clear that some supplies (personal ef- fects) from the *Botany Bay* were brought aboard the *Enterprise* when Khan's people were rescued. To be fair, this is from memory.
