Remember, he tells Kirk, "Cap'n, I jury rigged this thing for a normal space voyage, I didn' expect to go into combat". I seems it was O.K. for controlling the normal functions of the Enterprise, but wasn't designed to control the phasers, photon torps, or evasive warp-speed maneuvers in addition to the regular stuff.
