I think you misunderstand. It's not that the green crystal gave him the powers
directly, but that it could construct the *technology* necessary to restore his
powers, just as it had constructed the machine that took them away. Note that in
the first movie, he throws the green crystal onto the snow drift, and it creates
the Fortress of Solitude. It certainly is more than just an "educational tool".
