Just my opinion, and MSTie opinions differ widely, so YMMV
Best era: As far as the host segments are concerned, I really enjoyed
the beginning SciFi era when they were lost in space and explored
various SciFi tropes. Once they settled back down to Earth - the
Castle Forrester years - it wasn't so much fun
Best season(s) - especially fond of Seasons 3, 6, and 8. Which spans
both Joel and Mike (and I loved them both, so don't expect me to take
sides!). I also still have a fondness for Season 1, just because it
is Season 1.
Best episode: Shakespeare buff that I am, I totally LOVED 'Hamlet'.
The host segments weren't so hot in that one, but the actual riffing
coupled with the dreadful version still have me in stitches. With
nods to 'Pod People', 'Cave Dwellers', 'Catalina Caper', 'Time
Chasers' and 'Puma Man' (watch for my scarf!).
Everyone has their own favorites, these are some of mine.

Oh, well, I don't think there's any particular era I don't
care for (maybe the KTMAs, just for not having quite got the recipe
right yet), but there are some really choice stretches. I think the
back halves of seasons four and six really stand out for choice
episodes with grand riffing and sketches to match.

And if only Season 5 (Lassie, Sinbad, Eegah, the Paper Chase Guy)
could've stayed all-Joel...
(Although not sure if a Joel-era "Batwoman" would've been quite the
same--Joel would've been too used to it, Mike was caught unawares.)
