It is not sure, but very few problems can occur in my opinion:
* the ROM address has changed between STF and STE, so programs that use
direct addressing (to read the ROM header for example) will hang.
* the same for joystick informations, the addresses have changed and if
you address them directly, you won't get the expected informations.
I remember that the STOS games had a table included that gave access to
addresses according to the TOS version. Even with an old STOS game, you
could edit this table to add your own informations, that's how I made
some games run on the TT long time ago.
I remember that then, a program was made to automatize this operation.

Mostly. Incompatibility isn't usually from the STe itself, but a higher
TOS version or more memory.
There are a couple of utilities that let you soft-boot an older version
of TOS and fake 1 meg of memory even with a 2-4 meg machine.
That usually takes care of most problems. Also, check Klaz's site and
Dbugs sites - they are constantly releasing "adjusted" software titles
that take advantage of newer TOS versions, more memory and will run from
hard drive!
